my understanding is that Jay-Z does have 99 problems but is not in a relationship with a woman, which he colloquially refers to as a bitch, and thus he does not have problems stemming from a relationship with a woman because he is not in that situation.
if you listen to the lyrics, the bitch in question is actaully a female dog, a drug dog, which the narrator does not need to worry about because the dog doesn't show up, and thus the police officer has to let him go. he also relates this story in "decoded." at no point does he refer to women as bitches in that song
