I can't speak to 9/11 but it's not like the "official reasonable" explanation of JFK hasn't changed. The Warren report got a lot of things wrong, things that we now know were wrong and accepted fact changed. The commission was incredibly sloppy and biased work and that's considered historical fact. There are obviously a lot of conspiracies that are not real. Oswald wasn't a clone, he wasn't a Manchurian candidate, and he most likely was not working for anyone. But there are theories that do work and are plausible and would explain why the commission did such a bad job. If the secret service accidently killed JFK they would cover it up. If the CIA has previous knowledge of Oswald and didn't take him in or take him stay, they'd cover it up.

Also just think of how many conspiracies turn out to be real. There are insane MKULTRA stories but also, parts of MKULTRA were absolutely real. The CIA really did sell crack to black communities.
