Honestly that would have been really great 'cause it could lead to a situation where the magics of the philosopher's stone are now lying latent within Magnus and the director eventually has to kidnap him so she can draw the magic out of him and into a new vessel/try to cram him into the philosopher's stone slot to open the magic door/whatever she's planning to do with the relics. Then there could be a whole sequence where Magnus has to try to escape on his own while Merle and Tako have to deal with various dangers without their heavy hitter. That's just my theoretical, but really curveballs like that lead to great stories, as long as you have a great storyteller (who has enough lead-in time to alter the planned story, of course).
