Unlike a Game Genie which loads it's software, then hands off loading to the game entirely. S3&K has special circutry that just tells the genesis that both rom chips are part of one giant extra large cartridge. the S&K Rom has some extra code that handles the intro, and the transition between Launch base and Mushroom Hill that only gets called as a part of the uber-rom. For Knuckles in Sonic 2, it loads a separate 256k rom chip in addition to Sonic 2's rom and applies it like an ips patch to include knuckles sprite data, and some extra collision data for places that sonic and tails had no way to get to on their own.

Back in the day, I had a collection of Genesis ROMs that didn't include locked-on versions of Sonic 2 and Sonic 3. It felt like I'd never be able to get the full experience in my emulators at the time. Then I stumbled across a forum post that blew my mind. The Windows Command Line has a copy function that basically says "take these 2 files and smash them together in a contiguous fashion". So I did exactly that function for Sonic 2 + S&K and then again for Sonic 3 + S&K. And my teenaged mind was blown when it loving WORKED in the emulator.

Boom is a crappy cash-in designed to promote the cartoon of the same name and wasn't even made by Sega. I don't feel like it should be counted as a mainline Sonic game. Lost World was mediocre at worst.
