Barry the Chopper at least made sense in a 'this guy has intel on the real deal of stuff so even if he is a monster we should get rid of we really need to pump all the info we can get out of him.' Also in terms of 'how bad a monster are you' ratings, Barry's serial murder was surprisingly low on the scale of messed up crap that went on.

The majority of FMA' s cast are literal war criminals with civilian blood on their hands. Barry is a saint compared to any state alchemist.
