SecDef is explicitly part of the military chain of command, though a (generally) a civilian, and oversee DoD matters. They can and do offer guidance to the President but have a much, much broader range of tasks unrelated to advising. Primacy and deference between NSA and Sec Def on security matters depends on the President.
