Obviously the Phoenix must've resurrected Jean Grey who at some point took over Logan's brain or merged with him and then eventually brainwashed herself into thinking she was Wolverine.

I guess it's possible that's what they're doing, but my instinct is to not give Marvel that much credit. When I first saw Wolverine-Phoenix I immediately thought of that Frank Castle-Ghost Rider, and that now readers can probably expect a slew of characters being jammed into supernatural roles that wouldn't be expected.
