So did the government pull the vote so nothing was passed, or was the amended bill passed unopposed because the govt weren't there?

This isn't a bad idea. It would act as a wrecking amendment but allow certain Labour MPs to say they didn't vote against a deal. And it'd be hard during debate for Boris to hold together the whip for specifically permitting a border down the Irish sea.

Not really, because at that point he'd probably pull support for the deal himself. And if he didn't and it passed 'as amended', it would essentially count as a rejection and we'd just have an election instead.

All that matters is either voting down or wrecking Johnson's deal somehow. Everything hinges on that.

Although if it does pass I suppose calling an immediate VONC might be the emergency back up plan.
