A lot of Nier:Automata's endings are just slightly different game-overs (there are a few you get just through dying in the initial shmup sequence) but yes, a 100% run would mean playing through as all three of the main characters. Each playthrough will be very different, though.

something like 21 out of the 26 endings are just goofy game over gag endings that spit out two lines of text at you and then punt you back to your last save, it’s just a couple that require you to replay parts and then a few more that come down to a single decision at the end from what i remember
