All I remember is you started out in a big walled medieval city and some of the buildings you could go into had a lizard man walking around in a cell behind bars, and the game box came with a big fold out map of the town.

Disciples 2 seems to be the most likely, could've also been Age of Wonders 2 but that's a very colorful game.
