If your collection is on amazon kindle, then you can use their app directly on the iPad, and it downloads all your items directly to the iPad. If not then you can import epubs into apples iBooks app, probably using iTunes, but I have not tried that.
One piece of software on the PC that I find very useful is called Calibre, it allows you to convert formats and manage your collection very easily.
