The real problem is that instead of just executing all of the Confederate leadership they allowed them to go home and then proceed to over time retake power once Reconstruction became politically toxic for the North

Andrew Johnson becoming President in the wake of the Civil War is one of those massively underrated moments of US history Benjamin Butler (who later commanded troops as a Union General in the war) was asked to be Lincoln’s running mate in 1864 but he declined. Compared to Johnson he was far, far more committed to the Union and would not have spent his time as President undermining federal Reconstruction efforts
