The interview with the director said they were basically forced to rehash the plot and keep in in the school bits because of their new time slot. IIRC their time slot was earlier than season 1, so they had to do some changes.

Considering that there's plenty of Movie franchises that take a long time to release (Fate, Digimon, evangelion, Persona) I don't see why it can't stay as a movie format.
