Your interpretation is correct. From season 2, Varys knows ringing bells are a bad thing, as they sound for the death of a king, sieges or weddings. So the bells here were most certainly for the acting regent. And having the bells change Varys' decision is a call-back to that Blackwater scene. That is effective story-telling.
