The most popular N64 emulator is plugin-based, so bad plugins cause issues. The default plugins are, in fact, bad. If you get a good one, it stops being an issue. As an example, Glide64 and maybe even RiceVideo won't do this. Glide64 in general is pretty good and makes a lot of games that had issues better.
