I've used Airbnb a couple times in Japan with no problems, and am planning on booking a few places for traveling there this spring.

For hostels, there's this in Tokyo place which is pretty new too http://bunkahostel.jp/ and in Kyoto -if you're not claustrophobic- 9 hours capsule hotel was pretty nice. I only went there at night to sleep and was out all day so it was perfect, since it's half a block away from Kawaramachi, but it's not everyone's cup of tea. https://ninehours.co.jp/en/kyoto/
