The joke of the ending is that Shinji finally decided that it's better to exist as an individual than to seek extinction, but now that everybody else has tried the extinction of individual identity they like it more than they liked being alive and the only people who forsake the primordial sludge to take on human shape again are hosed up sadbrain losers like him and Asuka. The ending is about how just realizing that you want to exist rather than die will not make your life good or fun.

The scene is a reference to the end of Devilman where Satan and Devilman are chilling on the beach after the apocalypse wiped out humankind and Satan is expounding the gently caress out of its philosophy and hatred of God and reasoning for being such a dick and then it turns out that Devilman was dead all along, Satan was ranting at a corpse, and the angels are about to come down and gently caress Satan's poo poo up. Or alternatively it's a reference to the bit in Do You Remember Love where Hikaru and Hayase crash on Earth only to find that it's been nuked to gently caress from orbit and they just camp out on the beach eating weird mutant fish until romance develops between them.

Also Shinji is fearful for sure, but he isn't exactly weak in the sense of being violence averse. On the contrary he's boneheaded, selfish, and stubborn. Last time he saw Asuka he was strangling her, he probably figured he might as well keep at it since it didn't take.

Devilman sucks despite being influential on a lot of stuff, but DYRL is a good movie, I recommend it if you like cartoons about robots. Don't know how much sense it will make if you haven't seen the SDF Macross show though.

The last two episodes aren't so much cheap as poo poo as they are rushed as poo poo. They were way behind schedule for the whole second half of the series. If I recall Masayuki or someone drew pretty much all of episode 24 on his own and then biked the film over to the tv station literally hours before it was supposed to air.

The angels don't seem to have concrete or explicable motivations except a drive to return to Adam, their mother. Even Kaworu, who could be mistaken for a human behaviorally, descends to Terminal Dogma to search for Adam the moment he gets a chance. It's not that he doesn't care about humanity getting killed off by his actions, he is just compelled to do it anyway. It ties into the larger theme about how humans seek extinction/return to the womb.

Adam was reduced to a tiny embryonic state by Second Impact. Kaji steals the embryonic Adam from SEELE and brings it to Gendou in Japan. At some point in between this and the end of the series, Gendou has Adam fused with his hand. It's a blink and you'll miss it thing, but it's why he can start Third Impact by sticking his hand into Rei's chestgina. Adam was never on the moon.

Gendou tells Rei to merge all souls into one. I don't think his instrumentality plan was a lot different from SEELE's except for he was in charge of it.

Kaworu actually does say why he's letting Shinji kill him and I don't think it has a whole lot to do with Adam being "programmed" with anything. He claims he's making a free-willing choice to die rather than kill Shinji (and everyone else). He's going to be driven to seek Adam as long as he lives, but ultimately it doesn't matter to him on a personal level whether he succeeds, and it does matter to him that Shinji lives, so he urges Shinji to kill him.

Depending on how you read things you can also argue that he was deliberately getting his body destroyed so that his soul could be reunited with its "original" body (the Adam embryo in Gendou's hand) but it's not really clear that that's what happens.
