A bit late but one thing about the Utena movie i preferred over the series was the lack of a singular villain. I think it reinforces the idea that what Utena and Anthy are fighting is society rather than the scheming of a single person.

Mainly I remember the bizarre "we ran out of ideas on how to move the plot forward" thing they did with Euphie and I wonder if there was just way more of that that I missed when I was a kid. I rewatched it not long ago and that didn't seem like that to me. They'd already established that Geass powers can go berserk with Mao, and Euphemia proposed a perfect solution before the show was over,of course it was gonna go to poo poo.
