What is that structure in the background of the second mission? The grey one with the glowing lines and smaller versions of itself around? Also, why is the Navigator telling you how to maneuver in real space, and the Commissar giving out tactical advice on fleet combat? That is clearly not what their roles are supposed to be.

It's not the fact that they give out tutorial instructions, it is that the wrong officers are doing it. You'd expect the helmsman or whoever to handle Materium navigation, and whoever is in charge of tactical intelligence to dole out tactical advice (probably not the Commissar, whose area of responsibility is keeping the crew in line). Also, pretty sure the Schola Progenium doesn't train their charges for the Navy. The officers seem to be mostly nobles from families that have served in the Imperial Navy for generations judging from fluff.
