What? That was dumb, how could have Nanjo possibly figured that out on his own? It's like they couldn't figure out a good way to drop that plotdump so they just had Nanjo spontaneously figure it out.

 From the looks of it, the system is keeping Maki alive... If we destroy it, Maki will most likely die as a result. But as long as the system is intact, the fundamental problem remains unsolved. Don't let your personal feelings sway you... A small sacrifice for the greater good... The choice is obvious. From "leave her to die" to "we have to get her mom to her even if we get loving murdered" in 2 cutscenes. Nanjo, you waffle.
