I'd wondered if Pandora's first form was the inspiration for Mara, but a quick search showed Mara was in the original Shin Megami Tensei (1992) and Persona came out in 1996, so it is the other way around, if anything. It works on multiple levels, though, beyond the visual design. Wikipedia quotes buddhist writings saying that Mara is the cycle of death, rebirth, and desire, and could be considered "the personification of all the forces working against enlightenment." Which is exactly what Pandora is in the game. Pandora as the name doesn't make as much sense to me; Pandora opened the box containing all diseases letting them loose on the world, but closed the box in time to prevent Hope from escaping. That doesn't match the role in the game, unless she represents false hope that the machine and splitting the worlds is a good thing - which ties back to Mara.
