Along with being a shortcut requiring nothing from the user, the main reason Naruto banned them was because not everyone had access to them. He felt it would be unfair to the other Villages. They could become legal in the future, but felt they were too new to be use that year.

It's not that power creepy. Jigan was impressive but not that impressive. It was Isshiki who was the scary big strong threat.

Which means they had to keep dragging Naruto and Sasuke back in, and then with Isshiki - not even the final boss - shows up they've reached the level of permanently crippling Naruto and Sasuke to meet the power levels. Halfway through the series. Isshiki is still the most powerful antagonist, and after his defeat Naruto and Sasuke both got greatly permanently weakened.
