That said... on regards to the whole "Overpowered" power sets... Yeah, none of them are actually used in the games. And are generally left alone for the most part. The whole spell card duel thing came about because of how overpowered several of the youkai were, and just how overpowered Reimu is on top of that.
You already went into this a little, but Reimu's ability to float seems weak, until you realize that it is conceptual in nature. She can float out of reality into a sorta Avalon state (If you are familiar with the Fate series) where she can move the world, yet remain unmoved. Remilia's fate powers, Yuyuko's powers over life and death, Kaguya and her power over the instantaneous and the eternal, and especially Yukari's power over borders (Which is literally all of the above and then some...) are some of the most powerful. And therefore are usually only referenced in their spell cards, rather then actually put to use.

The whole system is designed so that youkai can keep living and retain their power, while not outright destroying humanity in Gensokyo. These are the Spell Card Rules in full. Note there is a line about how humans who lose can't be killed.

That said, on the actual game being played... it really looks like the game devs meant for you to go to the SDM before Eintei, changed their minds, and then forgot to reset the levels. How very odd. It got fixed in the expansion though I assume. Either way, it makes for a difficulty spike, followed by a valley.
