Maybe try using a "capture" team you use while you're pacing in the tall grass to get all of the Puppets in an area and a "story" team you use for everything else? Even if you want to keep using your current team as the "story" team, grinding the "capture" team up to spec should allow the plot to catch up a bit.

But you can get money from wild Pokemon, IIRC. You just need Pay Day. :P
