Heather seemed to have had a cooperative relationship with the "ship" (I presume her happiness the last time she sees Bill before being "drowned" is because she has communed with it and agreed to go along with it), more along the lines of The Lodger only this time with the pilot being a willing participant. Up to this point I had assumed Heather had been killed and her personality stolen, but I really like that interpretation that she knowingly joined with the ship and it fits her character better.
