Samurai Champloo had an Ainu character who iirc was the focus of a two-parter.

Not anime, but the entire last arc of Okami was Ainu-focused.

It's fairly common for Japanese media in historical/fantasy settings to incorporate some Ainu elements, especially when it comes to clothing (e.g., some of the costumes in Utawarerumono or Ico/Shadow of the Colossus/The Last Guardian).
