I have traveled to Japan multiple times between 2 weeks to almost a month and I have always done the business hotel route. The rooms are tiny but clean and always by stations and Family Marts/7/11s so they work for me. Most Japan hotels I have found also have laundry available so it is not a big deal doing laundry once or twice during a trip.

From my experience traveling is always best with one easy to roll luggage and a back pack. In Japan I have traveled across the country without ever stepping in a car or taxi so just make it easy for yourself to use trains and you are good.
