He knows that will result and does it anyway. This is stated outright in the text of the novel. It's this. Paul knowingly exploits the fact that the Fremen had a messianic legend introduced to them centuries ago by the BG and essentially uses them as a vehicle to get revenge on the Harkonnens and imperial throne, knowing full well that it could lead to a future where mass genocide and holy war is done in his name, and by the end of the book he no longer cares that it will anymore. It's explicitly a takedown of "chosen one" narratives. The new film doesn't really touch on any of this beyond a couple moments of subtext, but to be fair it kinda stops before the majority of that becomes relevant.
