One of the very first things that happens in the comic is the "player" directly interfering in the story. That always seemed a little out of place in retrospect but maybe it was a hint all along . It'd certainly be a hell of a callback.

Seriously though, i've never watched that one movie, but the reason that twist worked for Earthbound is because it knew the player's name (and even then it sorta fell apart if you said your name was Hitler or some other joke answer). The gimmick wouldn't have worked without that, imo. If Homestuck tried to pull something similar it would feel unpersonal and weird.

Hussie's author notes in Volume 1 have him expressing that he thought it was a bad idea, mainly only there because it was a holdover from the beta version of the story, and was phased out pretty quickly.

But if there's a beta version of the story itself out there in the dreambubbles... Joking aside, I don't think the end of Homestuck will involve the reader in any direct way. It's pretty clear that Calliope and Caliborn are meant to stand in for the readers, or rather the extreme personalities at either side of the readerbase. How this will resolve, I can't speculate at this point.

I feel like Homestuck and Brony fandoms are of relatively comparable size, so if Bronies can pull it off, I am fairly confident Homestucks can do the same if they're of the mind to do it (although there's not much in the way of 'staff' to bring in, so I dunno if it'd be quite as appealing since a lot of fans go to cons specifically to meet the creative staff of the things they like). However your first paragraph remains very true: Organizing your own convention is a massive undertaking. If there were to be a Homestuck-Con, it's the kind of thing an experienced con-organizer should be the one to put together. lovely management/budgeting is the kiss of death for a convention, as anyone familiar with the recent disastrous Pony Con in Vegas will tell you. Assuming the Evil Adult Male Cherub we're hearing about is Caliborn (and that the fiery apocalypse is close enough to mouthlaser rainbow apocalypse), then B2 Earth's pre-Sburb destination is apparently a universe that contains trolls. Any guesses as to whether this is universe A1 or A2? ...and what value of "n" for an "n-fold möbius reacharound" have we achieved?

I think we can assume that this is just a cut away from the Cherub Origin Universe to A2, showing the results of Lord English being in charge. It might even be the Sburb Meteors going off in A2. Then we cut back to the Cherubverse, showing that Caliborn has returned to the place of his birth, for destruction/mating reasons. Anyone else notice the callback to Sepulchritude? And near a black hole, no less.

Maybe the planet is just a generic alien planet but because Aranea is a troll and has no other race to go off of she just kinda shows the inhabitants as trolls? Anyways, there WERE adult trolls on other planets before the Vast Glub, plenty of opportunities for LE to blow a planet of trolls up.
