Vanilla Marvel 3 sold just fine--it was Ultimate MvC3 that was a commercial bomb (a brand new version for $40 only 9 months after the original...wonder why?). It's just the usual combination of Capcom still thinking like a Japanese developer from the 90's which doesn't see any value of a PC port, and not willing to negotiate an agreement from Marvel on releasing it even if they wanted to make another port (you'll notice how they made sure to negotiate a port of Ultimate on the Nippon-centric Vita, because they really wanted it, because the Vita is a Japanese handheld so how could it possibly fail???).

Yeah, the operative word was didn't sell especially well, MvC3 sold something like two million copies but SF4 two years earlier did at least three million. When you stack the cost of licensing on top of that you know Capcom was disappointed. I agree that they cut their legs out from under themselves to some extent by releasing Ultimate so fast but Super SF4 sold just fine on a similar release schedule (console version to console version) and Ultimate unequivocally tanked. Pretty sure Super on the 3DS also blew Ultimate on Vita out of the water but I don't remember the numbers.

UMvC3 is a really good port on Vita. They seem to be focusing more on PC though, especially with making sure they said USFIV will be on PC, and not on GFWL (since it's going away). It'd be easy for them to just drop it after GFWL went away.

From the very beginning, they weren't expecting MvC3 to match SF4's numbers and were never even going to give it a chance to. That's not even going into the complete lack of marketing and advertisement for MvC3, especially when you compare what they sank into promoting SF4.
