One of the reasons they originally weren't going to do SoR2 was because they had trouble getting it to emulate at full speed on 3DS, I so wouldn't hold your breath.

I have to imagine they would want to do sonic 3 at some point. So I could kind of see one more wave. Do Sega Saturn and maybe give Treasure some work with a radiant silvergun 3d edition.

Caveat: the second stick doesn't allow you to have the original console controls. It's still basically Peace Walker controls, but now L and R are your item and weapon menus and ZL and ZR are used for attacking, meaning playing on a n3DS with the CPP controls is annoying. The game itself plays fine without the CPP stuff, I've never really had that big a deal with the Peace Walker controls. It's not as nice as the HD version, sure, but crouch walking and third person aiming are pretty nice additions.

I remember a few months back when these got announced someone posted a really cool interview with the guys who did the remastered versions of Sonic CD and whatnot about how wacky the graphic structure was in Sonic 3 and why it might make a big, huge pain in the rear end to make in 3D. I'm having trouble finding it at the moment, but hopefully someone else remembers as well and still has the link handy.

There's also a bunch of other things like Michael Jackson music and that even the people who made the Sonic 1,2,& CD ports mentioned it was a lot more work just for their proof of concept.

the DS one doesn't emulate incredibly but it's passable. sonic 1 3D on the eshop is really good and they're also releasing sonic 2 3D which will probably also be good

That's not the same - Sonic 3 and Knuckles are separate. The only modern version that actually has the lock-on stuff is the Wii Virtual Console Release. The Sega Mega Collection on PS3/360 doesn't have the lock-on extras because they flat-out stated they would've had to cut several entire other games from the collection for the time it would've taken to get working properly.
