I thought Lyons chapter was always supposed to be a bit weird in that they found themselves in a situation (and adapted to that situation) that they and their superiors never really expected them to get into. and i thought that mostly had to do with the survivors in the area treating Lyons Chapter very differently than people elsewhere generally treat the BoS

That's kinda the issue - either you stay your normal isolationist BoS and stagnate, or you "go native" and you get something resembling the BoS in Fallout 3. I mean granted they didn't necessarily have to be as unambiguously good as they were in FO3, but given the circumstances (super mutants everywhere) it's honestly a pretty logical outcome.
