Because one flag represents a country and one flag represents the concept of American white supremacy. At this point, the battle flag is not a representation of the confederate government, just the concept that black people are subhuman. That's why it made a resurgence when the Civil Rights movement got started. They weren't suddenly wanting to defend the short lived government, just show their support for white supremacy.
