I didn't realize that Jun honestly thought Tomo was a guy (up until middle school, at least). I thought that he technically knew she was a girl but just chose to ignore it and treated her like a guy friend.

All the previous flashbacks to when they were younger always had Tomo in boys clothes with short hair and roughly the same height as him. So yeah there's literally years worth of thinking she's a he and treating her like a close guy friend for him to work through.
