It would explain why Tomo never knew about Jun going out with Gundou, and why Jun dragged her along with him on his exercises, and the breakup could have motivated Jun to make up with Tomo. All speculation, but that's my guess for now.

Misuzu surmised that something "happened" when Jun broke up with her that caused him to rekindle his friendship with Tomo and Jun didn't even bother to deny it, so I imagine the point of this flashback is to fill in that major blank. Everything so far has been stuff we already know or could have easily inferred, save for the sheer extent to which Jun's blockheadedness made him a dumb idiot baby.

The scenario explains two things I wasn't sure about. One, how Jun found out she was a girl in junior high but still didn't seem to have a relationship with her at the time. Two, how he dated Mizusu during this time and Tomo was unaware of that. On the one hand, it seemed like they went to completely different junior highs, but that would be hard to explain if junior high is where he first sees her in her sailor outfit. I feel like the author is setting us up for the ultimate way Jun finally comes to grip with Tomo being a girl and also being her friend. After all this time, wrestling with the fact, he decides to make up his own little fantasy and stick with it. She simply won't be a girl. He'll treat her like his best guy friend. Meanwhile, Tomo, always a girl and knowing the difference, falls in love with this idiot. Reality is a hard, bitter pill to swallow, Jun.
