I doubt they had the specifics worked out, but it’s pretty clear Skye was always going to get super powers. It’s the first Marvel TV show, they’re not going to not have a superhero in the main cast eventually. Skye is the audience-surrogate character, so it was always going to be her. And of course she has a mysterious back story from the very first episode.

I was telling a friend how they really need to end this series with Coulson waking up from a nightmare and explaining to his wife how terrible it was and then Julia Louise Dryfass turns her nightlight on when he describes a hot asian agent. And my friend didn't get it so he is dead to me.
