There's never a stated reason, so likely the rule of cool, but general fan consensus is:
1. This version of Wolverine has a weaker healing factor. Prime universe wolverine didn't have as crazy strong of a healing factor back in the 90s. It didn't really take off until magneto ripped out his skeleton and they made up some poo poo about having the adamantium in taxing his healing factor, so removing it kicked it into hyperdrive. AoA wolverine never had that happen.
2. Capping it may have prevented it from growing back and wolverine may have capped it to remind him of his failure.

But, for certain, nobody knows.

I thought the given reason was AoA Cyclops went all out on Weapon X when he liberated Phoenix from Mr. Sinister's camp. So he blasted off all the skin and tendons and the hand itself fell off. (And the claws got pushed further into the arm itself.)

But I do like the idea it was a choice by Logan.

But the real reason is it looks cool and makes him look different from 616 universe.
And even though it's just supposed to be a metal cover, it has been portrayed as a X-Buster style blaster in other media.
