I do exactly this too. Then I have 'legendary', 'egg' where the Dittos and a Flame Body pokemon go, 'masuda' for foreign-language pokemon I might want to shiny breed. These days I'll have 'forms' where I stick Pokemon that have multiple forms that are otherwise going to clutter up their type box, like the deerlings. I have 'team' and 'trade'. In my Violet save I've accumulated enough special children to warrant 'fake shiny' and 'real shiny'.

I tend to sort by type + color. Grass type in one box with a green background, water types with a blue background etc. Makes it easier to know what you're looking for faster. I also keep my breeding dittos separate in their own little box so when it's time for breeding I can thumb through them and select the specific ditto I need.

For real, I moved over my DS era collection in two goes (everyone in bank, then remembered everyone still in my Sumo/ORAS/vc/XY saves) and I have a bunch of redundantly named completely unorganized boxes. I went through and managed to get legendaries, mythicals, and shinies sorted out after a few hours. but I quit trying after that. earlier when I went hunting for Dog and Frog, my favorite individual mons, it took like 10 minutes to find out you can't search by "has_nickname" cause I wanted to find all my friends. scattered to the winds of Home.

I'm just a normie who sorts everything by regional dex order. Makes it easier for me personally to find stuff and keeps it compact. Leftover boxes are used to hold excess mons in whatever order I need them to be in and to hold shinies (which are in nat dex order).

The one thing I wish they'd add to the storage system is an inbox. I'd be fine with everything else being manual if they could automatically just put all the newly caught Pokemon in the one box in the first place instead of just going to whichever I had open last.

I have all my campaign teams sorted by chronological region (thank god rows are six Pokémon long). Followed by the “B-Team” of mons who got used for a hot minute before being replaced. Followed by my hm slave retirement home. Followed by my legendary/mythicals/UBs. I used to keep some boxes of “hard to get” stuff like starters, fossils, porygons, and inconvenient evos, but The last few gens have made getting stuff so much easier and cut down on weird Sinnoh style availability that I don’t feel a need for it any more.

Nothing beats the OG fish, Seaking. Pokemon Blue was my first game as a kid, and I distinctly remember using the Super Rod on that bridge near Cerulean, fishing up a Seaking, and then crying after I threw all my balls at it and failed to catch it. Good times.
