Once they hit the lower, denser parts of the atmosphere they'll lose a lot of speed through friction. For ICBMs that's likely still hypersonic but for smaller weapons with a lower maximum altitude they might be below that threshold. It might even be necessary for them to hit their targets, I'm not sure how well precision guidance systems work when sheathed in plasma.
