Maybe some of it like crucifixion imagery came from ultraman, maybe he was inspired to start looking into christian imagery by ultraman, but I don't think all the christian symbolism in it literally came from ultraman, and in fact in some sense saying "it just looked cool" is contrary to it being "an ultraman reference" in that it seems to imply a reason for using it that wasn't to make viewers think of ultraman

No, it's not necessarily two different things really. Anno loving loves Ultraman, so he used a lot of the imagery that he saw in Ultraman and at the same time, used Christian symbolism because it looked cool and he looked into more symbology BECAUSE he saw it in Ultraman and looked up more. Yes, crucifixion was also used in Japan to kill people as well, but he has straight up said that tokusatsu were his greatest influence, and has never said that chambara films influenced him really. He saw Ultraman and Kamen Rider when he was a kid, so that is where he both was influenced by Christian symbolism and probably learned about it in the first place.
