I'm pretty sure Startopia qualifies. Did pretty badly from what I remember, the company got shut down while they were working on an xbox port to try to get more money out of it. It's still an extremely unique experience with pretty great gameplay, even if the AI in no way knows how to design rooms correctly. Probably the best Dungeon-Keeper like game out there.

I think Spec Ops: The Line might qualify. Not sure how well it did commercially but it certainly attracted a following.
