They used the analogy of throwing a stone in a pond, the biggest changes are felt on the inside but it's harder to pinpoint the changes at the point of contact.

Most of season 2 was dragged down by this sort of thing, and until Cisco's bitchfit over quantum brother dying or not dying to a drunk driver it'd been pretty good at avoiding it for season 3. More importantly the drama of season 1 worked because there was so much fun surrounding it. Barry is a good person who is trying to do his best and has awesome powers. Then they went grimdark for a season and it didn't quite click as well.
