edit: Farscape had an interesting way of dealing with alternate realities, that kind of applies here. They used the analogy of throwing a stone in a pond, the biggest changes are felt on the inside but it's harder to pinpoint the changes at the point of contact.

More importantly the drama of season 1 worked because there was so much fun surrounding it. Barry is a good person who is trying to do his best and has awesome powers. Then they went grimdark for a season and it didn't quite click as well.
