The Bavarian Illuminati, as it existed, were largely free-thinking republicans (as in supporters of the idea of representative government) looking to overthrown both the Church and the Monarchy, who were pretty much the same entity in Europe, in favor of an "enlightened" government, i.e. representative democracy. The whole trope about the Illuminati trying to overthrow the government with the goal to rule the world came from the Catholic Church.
