Whether or not it's analogous to WW2 kinda misses the point. Attack on Titan is a fantasy world where the fascists are actually the ones who were persecuted. They constantly make the leaders out to be Good Guys Making The Tough Decisions, so you can't really argue that the message of the show is antifash because it's dystopian. It also includes a character who the author modelled on an imperial Japanese general who helped lead the occupation of Korea, and he is one of the top Good Guys.
